Checking my itinerary just now, the J seats are booked (Class U) and the miles/segments to accrue are set to 0. Glitch in the system...you are indeed entitled to points for that sector in the original booking class (Y in your case). I've seen that error a few times before where it displays "0" when its an upgrade booking, both when done from Y-J and J-F. If for some reason they don't credit you the miles (also had that happen, I seem to recall it correlating to the glitch in the online system) just call them or fill out the form, eventually you'll get it sorted.
