Glitch in the system...you are indeed entitled to points for that sector in the original booking class (Y in your case). I've seen that error a few times before where it displays "0" when its an upgrade booking, both when done from Y-J and J-F. If for some reason they don't credit you the miles (also had that happen, I seem to recall it correlating to the glitch in the online system) just call them or fill out the form, eventually you'll get it sorted.
