Yes, a lot of agents aren't even aware of the upgrade priority that an SWU can be used to be put ahead of a Y comp upgrade.
Unfortunately I don't think they can do anything at the gate, since it has to be in the PNR ahead of time before it goes to the airport upgrade waitlist... however if the supervisor was aware of the upgrade order then they might've been able to just manually put you into F.
