There is a thread about that situation but I can't just locate it now.

As I recall, the answer is 'Yes' but you have to make the FF number change after you arrange the upgrade. Not sure but I think it can be done on line under MMB but a call to BA might be necessary.

I think I'm also right in saying that AA will only credit the miles/points applicable to the purchased fare class, not the upgraded one.
