Yes. Baggage fees are waived for both segments even though you are only paying for the upgrade on one leg. If there are no purchase upgrades available for your return, however, you will pay baggage on the return.
This can be a good deal in many situations. The $50 fee is less than the baggage charge, and part of your trip is up front!
