I had the same issue in Phnom Penh. They insisted that they did not do online check-in. My answer was that they should take it up with head office, not me, because apparently someone forgot to tell the website.

Even tougher were the security clowns at HKG. That time, I even had the printout.

However in both instances I did make the flight.
