I was checked in by CX for MH9723 at HKG. My travelling companions were on CX award tix, I remember (barely) we all checked in at the CX desk at KUL too despite I having MH tix.
Maybe its on a case by case basis, dug up the email, relevant parts below (actually Jan 2009) :-

"May we start off by apologizing for the delay in replying to your
correspondence; due to high email volumes, it took us longer than
expected to get back to you. Moreover, please accept our sincere
apologies for the incorrect rejection.

Please allow us to explain that different airlines will have different
miles credits regulations for codeshare flights. Therefore, not all
codeshare flights are eligible for mileage credits.

For eligible codeshare flights, miles are credited according to the
marketed carrier that is the designator shown on the ticket. For your
information, if your flight is booked with Cathay Pacific, it is
eligible for mileage credit. However, mileage will be awarded for
flying on eligible fare classes only.

This is to confirm mileage for the following activity has now been
credited to your account:

XX January 2009 CX1724 Kuala Lumpur - Hong Kong"
