Well, if your flights aren't already booked, I'd suggest that you consider flying into Osaka (Kansai Intl), and then spending some time in Kyoto and Kobe (I really can't recommend Osaka as a destination).
The trains are great and the rail systems of the three cities (Osaka, Kyoto, Kobe) are very well integrated.
