Yes, that makes perfect sense, however that is NOT what is supposed to happen, unless there has been a very recent change in policy. I would be very surprised if indeed that's what happened.
What is supposed to happen is that since the accomodation charge is zero on the books, you get zero credit for that roomette. I don't agree with that policy, I think that they should give you the D bucket value for that roomette, since those points did buy that room. AGR did pay Amtrak for that room, so Amtrak did get value despite the use of points. I suspect that AGR doesn't pay Amtrak the D bucket price; most likely it's less, but I don't know for sure.
And I'm sorry to tell you that if indeed you took that offer from the conductor, then you essentially threw your points away since you got no value for them.
