Stayed in both multiple times. Depends where you want to be and what you want to do, to be honest. The RI is in better condition and has nicer surroundings, and is at the edge of historic Charlestown and a 5-minute short walk across a bridge to the Italian district of Noth End. 5 minutes stroll beyond that and you're at Long Wharf/Fanueil Hall. The CY on the other hand is in the theatre district and next to Chinatown - also handy - and steps away from the common.
If I had to choose...? I'd stay at the RI in the summer and the CY in the winter - solely due to the fact that the cold wind blowing past that bridge would take your breath away!
I agree - both nice properties and both convenient. Depending on what you want to do, will depend on where you stay. The CY is also steps from the T which will take you all over the city. Plus, it probably is easier to get a taxi at the CY than the RI.
