The boarding process is fully integrated except for CO using zones, but the cross-program EUA/UDU hack (from before they had status matching) remains so that not everyone needs to sign up for both accounts and match.
The systems don't support multiple FFP on a reservation for the purpose of elite status. That would be a pretty big change and one with little motivation since OP is sunsetting so soon.

This, plus the clumsiness of the whole process (phones autosleeping, not scanning well, etc), has turned me off from the current implementation of the mobile boarding pass.

Codeshare is a pretty loose level of integration. UA and CO both have codeshares with many airlines (UA, AC, LH, etc) that they have a much lower overall level of integration with.
