UX flights do count as level segments unless they're operated by other airlines - notably SpanAir! Watch out for these - the flight numbers aren't always that indicative of the operator: for example, BCN-IBZ flights with 2xxx and 6xxx numbers are 'pure' UX, but those with 38xx or 39xx numbers are operated by SpanAir - and don't give miles or segments!
It's actually not that simple. The FlyingBlue rules say:
You can earn Miles on all flights marketed UX, AF, KL or SkyTeam and operated by Air Europa or Spanair.
And then there's the small print which lists a few flight numbers not eligible for miles:
*Note: You cannot earn or spend Flying Blue Miles on charter flights operated by Air Europa with flight numbers between UX200 and UX900, UX3065, UX3066, UX3154, UX3155, UX3160, UX3161, UX3164, UX3165, UX3168, UX3169, UX3170, UX3171, UX3174, UX3175, UX3333, UX3334.
