Not sure that's possible at booking, but its easy to change the number mid-way through the itinerary as I've don several times when flying UA outbound and CO on the return. I book with my UA number but after completing the outbound trip, I just go online to the CO website, look up my reservation and change the FF number in the traveler details section from my UA to CO number.

If you are connecting from UA to CO (or vice versa) immediately, I guess you'd need to do it in the airport per LongingForORD's comment
