I was thinking the same.. a cheque would prevent recourse you may have with the cc..

The fees are what needs to be paid for the change.. so if you booked with the agent, then likely the agent will have to change it for you..

As well, airlines often charge the TAs for any outstanding fees.. the TA asking you for the cheque would eliminate their risk of being out the fee, and any cc commissions.. so the logic is there for the TA.. although its a huge inconvenience for you.. and your ability to collect cc points/kickbacks for your payment..
