I've never heard of Emirates 'Blacklisting' a Credit Card from their system for good before. They might if the card was found to have fraudulent transactions on their system. But I've noticed with other airlines (CX) that the bank sometimes awaits confirmation from the airline before releasing your payment.
Sounds like that could be an issue with your bank holding payments and all to one merchant.

A completely different experience for me just last week from the UK. Blocked twice by my bank in the space of a few minutes. I wasn't surprised as the card was red hot from use in the previous few hours with various overseas transactions.
After calling the bank and going through the security procedure, the EK website and the bank processed the charge at the next attempt. The operator at the bank even stayed on the phone line as I did it and saw the transaction complete just a second or two before the EK site gave out my confirmation.
One of the joys of booking an overseas holiday isn't it?
