I've had this problem happen to me many times. In fact this issue only happened about 2 months ago. You get 2 go's at entering your Credit Card details and if you're declined twice your card will be blocked by the Emirates system as you said for 48hrs. Sadly, the only way around this seems to be booking over the phone (Unless you want to wait out the 48hrs). In my case (here in Australia) I was charged 5% for booking over the phone.
