Nope. I usually fly out of an Active Military Airbase which is open to Civilian Traffic. No Extra hassle to the passenger except you are not allowed to take photographs when you are in the tarmac / ramp. You may see a few extra men with arms in the ramp side.

Other then this there is no difference to the passenger.
