Despite the Bel Ami images in your head, the gay scene in Prague is actually quite small. Most of the bars are located 5-10 min walk behind the beautiful National Museum at the top of the main Wenceslas Square (which is more of a boulevard than a square). If you were staying near the bottom of Wenceslas, it is very walkable and I've done it may times. It may seem dark and sketch as you walk around and just behind the museum, but I've never had a problem. Alternatively, there is a metro stop right in front of the museum and you can walk from there, or take a taxi, which are pretty cheap in Prague. I believe there is also a tram stop closer to the bars.
There are a few other places scattered here and there in the city, none of which are too far from the city center. Sundays tend to be dead, in my experience, and, originally on the advice of a local, I've discovered a lot of guys on Sunday afternoons at the very large bar at the sauna that is in central Prague....Babylonia, I believe it's called.
Ended up renting an Apt from the "Prague Saints" just off Wenceslas Square. Actually looking forward to some of the non-gay stuff more than the gay scene (which we will of course still "sample"), though will check out Babylonia on your suggestion
