Yes I had the same problem choosing 48D on the A380. As you described, a window popped up explaining the $50 charge, I clicked proceed, and it then stated an error occurred after processing for quite a while. I logged back in and discovered I was assigned the seat anyways. I'm not sure what to think at this point.
I am not sure what to do either. I have 80E assigned to me but as I have not paid for it and have no receipt, I am not entitled to it (if you believe the website anyway.) According to help desk it isn't a problem, but I'd hate to lose the seats prior to the flight if they realise they were not paid for.
