Your math is off. You would have paid the change fee no matter where you booked originally. But yes, agencies do often have booking fees and extra change fees in addition to DL's. You pay it if you believe the agent provides service worth that price, which enough people do to keep these travel agents in business.
Change was within 24 hours, so no change fee would have been assessed. The agency works banker's hours so I couldn't contact them in enough time to do the change, and the new fare I wanted expired at midnight.
