Technically the agent is correct. However (and I am assuming both flights are on Delta) many posts here indicate that if it is their own flight which is late Delta will treat it almost like a one-ticket trip and will not impose any penalties or hassle. They're pretty good about that.

That you live near ATL is totally irrelevant and would never enter the issue.
