You cannot combine two reservations into one after the fact. You can "link" the two reservations together, but this really doesn't do much except act as a note that in the case of IROPS you'd like to be rebooked together. This technically doesn't entitle you to the free checked bags (whether through AmEx or Medallion status), but that doesn't stop some agents from allowing it during check-in.
