Not anywhere in Europe, I think. I have yet to see customs anywhere where I have transited within Europe unless I'm leaving the airport.

On the luggage tag issue, the best organized in my experience are the Spanish, where even in small airports like Malaga or Alicante, they have a special section for non-EU luggage, and all non green-tagged luggage is sent there to allow for proper customs clearance.
