I don't think the lack of ability to print an onward connection bp really means that your bags cannot be checked all the way.

The opposite has been my general experience (AF-AC and HA-AC interlining specifically). AC cannot print AF bp, and neither can HA, nonetheless my bags have always been checked to destination.
