I'm okay with 2 PNRs. On southwest.com I can go to upcoming trips and the companion PNR is a clickable link with a link to check in under that.

On the iPhone app, you can also check in by going to Rapid Rewards -> Upcoming Trips -> Check In. From there you don't have to type in your name and PNR for your reservation. The Upcoming Trips screen even shows the companion PNR. Why not have a "Check In Companion" button right under "Check In"?
