If you don't want to drive into Boston, you can drop the rental at Logan Airport (No need to enter the city to reach airport from Portsmouth) and take a taxi / public transportation into Boston.

While the train is more pleasant, it is a good deal longer. C&J Trailways runs from Portsmouth into South Station in Boston.
