LIS perhaps because (a) they needed another SH destination and LIS made "geographical sense" with all the Spanish destinations already there, or (b) Willie's burning desire to buy TAP for IAG

No, VIE and LIS and others were not moved to T5 because they were operated by 757s which couldn't handle containerised luggage so were incompatible with the T5 baggage system.
QF/BA in the same terminal is sensible. AA/BA would also be, although presumably BA wants to keep T5 to itself; as it is, the "shuttle" to JFK isn't really one, as changing your mind at the last minute entails changing terminals.
At least if the T5 satellite train were extended beyond T5C to T3, it could make airside connections (or changes of mind) that much easier. But full integration and allowing checkin at one for departure from the other would certainly be an operational challenge.
