I'll be doing this route in a few months in LX F, I have previously flown MUC-JNB-CPT on SA in J and I have to say, the transit experience is not that much of a hassle. It's pretty easy from gathering the bags to re-checking them. After you get your bags there is an SA arrivals lounge if you want a shower. Then check your bags and kill time.
