There are lots -- you can almost pick randomly and get above-average experience (esp. by US standards!).
Some of the best are restaurants that also serve pizza (not as their dominant item), often with fantastic toppings. Try for example Terra Rossa in Flinders Lane (near Exhibition) that makes a fantastic olive, mushroom and truffle oil pizza, as well as meatier ones like carpaccio or white anchovies. Really outstanding and a bargain for the price.
