You could try the Jurys Inn at Hatton Cross. It's reasonably priced, reasonably comfortable, and on a weekday, the tube (a few minutes walk, and 1 stop away from T1/3) should be running that early. It's right on the corner of the airport property; if you needed a cab, it shouldn't cost that much.
Even though it's near the runways, and right by the approach path for landings, I found it to be very quiet.
You're correct about Hatton Cross->T123 running at that time. Looks like there's one scheduled through Hatton Cross at 0556 (LHR at 0600) or else 0539 (LHR at 0543) is the one before it. There are also buses from Hatton Cross to T123 if needed.
