There are a variety of reasons why the U.S. sometimes issues limited-validity passports and then extends them through amendments in the back. These include when one has two passports for visa or israel/arab country travel reasons and, as in my case, when one's identification and passport is stolen when traveling abroad and one can prove one's identity after returning home.
Anyway, yes, a new passport is the obvious solution, just an unfortunate one when there is still validity left on the current passport.
Why don't you call a GE enrollment center and ask them? They might be able to amend your record. Mistakes happen. During my Nexus interview, for example, they hit a wrong button and my GE did not go active (even though I got the coveted sticker in my passport). All it took to rectify the situation was a single phone call (and check of the GOES system afterwards).
