It all depends on the airlines. It does not work that smooth with all other airlines as it does with KL...
That being said, LX and KL have very good connectivity between their systems, which works both ways.
KL in CPT was able to check me in (and print boarding passes) all the way to MUC, with CPT-AMS (KL) being on one ticket and AMS-ZRH-MUC (LX) being on another ticket.
