It's not guaranteed that you'll be hosed, but the odds of you clearing are now lower than before.

That said, is it showing as two separate flights on your itin or a single flight with a "stop"? The same thing happened to me with a p.s. flight, but it remained two separate flights on my itinerary (probably because they didn't want to re-issue the ticket with fewer coupons).
