I had expereienced the same thing back in February when I booked a ticket to Tokyo. Delta.com would price out something in K or Q for $1400 despite EF and flightstats.com showing T available (per availibility and fare filed for ECP-HND/NRT). Ultimately I found the ticket in T on Expedia for just under $950 where I purchased it. I had even called Delta.com web support and the reservations line to see if they could get it to price out the same as expedia, but their computers wouldn't do it.

So the lesson in the end, try a few third party booking sites and see if you can get the fare you want.
