It all depends on your negotiating skills. As a rule, taxis in Germany or Austria will be more expensive than the ones in Czech Republic. However, your price in CZ will probably depend on how much you stand out as a foreigner and on your negotiating skills.

Also look into breaking up the trip overnight in Cesky Krumlov if you can.
