I called JAL and they said they were unable to view my selected seats on the outbound flight because the seat map was closed and transferred to the airport. The agent said for us to checkin at the airport.

I'm flying Y+ and selected seat numbers for the flight many months ago. When I now view my reservation online, it shows the initial outbound flight confirmed but no longer shows the seat numbers for this leg.

Will our seat assignments still be preserved even though they do not show up any longer online?

Thanks for any info!!
Most likely unless there's something wrong with your original seat or they need that seat for operational reasons including but not limited to op-ups. Just do the online check-in and print out the boarding pass. You should be able to see your seat number there.
