Once you check in, I think nothing done by the phone agents will affect crediting. You can go back to OLCI and change it, change it at a kiosk, or ask an airport agent.
I thought OLCI was different from physical check-in.. giving OP an opportunity to call in since its the night before.

Funny, I've tried changing FF numbers at check-in before, only to have the mileage credit go poof.
