All CW commercial booking classes are upgradeable into F. BA codeshares on AA can also be upgraded (they first rebook into AA commercial bucket and then do the upgrade).

I think the agents were confused with JBA upgrades as these are fairly new.

In general, having segments by other airlines do not make an upgrade impossible.
