I had a similar experience with SAA last month . When I checked in at CPT to fly CPT - JNB - LHR, they advised me to check my case only as far as JNB, pick it up there, then re-check it in 2 hours before for the London flight as I had "too long" a connection time in JNB (3:20) and that it "would get rifled through" (check in person's words).

It was a bit of a pain, also as I was queuing to check it back in again at JNB (having killed some time), all their systems went down so nothing could be done for 45 minutes.

Bag arrived intact in London though!
