I'm not clear (from your further posts) as to whether you're still having this problem or not, but here's how I work around a similar problem on Avis.com:
Modify reservation.
Shows lower rates.
If I select the same car type and click "keep new rate", it keeps the old rate. Workaround:
Select another car type.
Keep new rate. New rate is kept.
Modify reservation again.
Select original car type.
Keep new rate. New rate is kept.
So does Southwest.com allow you to pick a different flight, reprice, then repick the original flight, reprice?
