The thing giving me pause is that first leg being AE, which doesn't have first class, at least not on flights ABE-ORD.

You should not have been charged for the bags. They tried this with me when I did DTW-ORD-HNL-KOA over x-mas. The DTW-ORD was on AE with no first class so it still showed my economy booking code. Just nicely tell AA that you paid $700 and 60k miles roundtrip for two "First Class" upgrades and therefore are eligible for the free checked luggage (not sure what the maximum is as I rarely check more than 1). Its not your problem they didn't offer first class from your origin.
