If your base fare is lower than the amount of the e-cert, you can call in and request web support to issue the ticket. They will be able to over ride this little error.

As far as the math not working out on the discount, if by any chance you're flying to Hawaii, there's a little tax on the amount of the certificate. So the discount is less than the full amount of the e-cert.
