I can confirm that I am having the same problem.
Booked a room at the HI in Savannah, GA (I-95) and booked $40 w/ 5000 points. It's come out as 10,000 points.
I know for sure that it was submitted correctly as I also booked another hotel for only points and another for only cash. Both the cash and part cash/part points bookings gave me details about the amount to be applied on my credit card whereas the points-only stay did not.
I'll try ringing them later to get them to sort this out but I'm not going to panic. They WILL get it resolved, it just may take a while.
I suggest not rebooking and cancelling again and again as that is unlikely to help the situation.
