So, it looks like it is mileage earning for DL only on the CHI-AMS-CHI flights. Still a good fare, but I guess the cpm should be reduced to account for this.

Right. If one wanted to go to TLL, it's not a bad fare. But as far as MRs go, it's not a very good MR fare for the reason you mentioned-- almost 20% of the miles are flown on a non-Skyteam partner (Estonian Air), for which you get no MQMs nor RDMs.
