It's never been a problem in my experience. I once had three different hotel stays over three days due to the logistics issue fly co mentions, and all three posted immediately as if I had been in three different cities.

I know some people do this on purpose, even when they don't need to, to rack up stays and points, but it doesn't create problems in my experience with Starwood or Hilton.
