You won't have any problems unless you want to change a flight before your first flight departs. Travelocity will give you your AA and F9 PNR's which you can use to access your reservation online or through a call center to change seats ect...
Worked just as you described. While I could not select exit rows on Travelocity, I signed into AA, looked up the reservation using the PNR provided by Travelocity, and switched my seats to exit rows on AA's website.
And in response to smacktim, AA doesn't recognize Frontier as another carrier in its flight searches.
