If you are only going to use your JR rail pass for the one way journey Tokyo-Osaka + regional train rides in the Osaka/Kyoto/Nara region, then the pass might not pay for itself. You could just buy a single ticket for the Tokyo-Osaka journey, and ride a Nozomi train (more frequent departures and slightly faster than trains available to rail pass holders).
