I am more concerned in the case of Mercure Hotel in Tokyo since their check-out time is 11am and check-in time is 2pm. I do not want to have to linger in the hotel lobby for 3 hours. From my experience, whenever I had back-to-back reservations for the same room type - I never had to check-out and then check-in. Just let the hotel know about those reservation in advance and you'll probably do fine.
