2 separate bookings, will they force you to check-out and check-in again?

I am intending to book 2 night consecutive stay at Novotel hotel in Hong Kong and 2 night consecutive stay in Mercure hotel in Tokyo. I have 2 complimentary night voucher which I am intending to use one each at Hong Kong and Tokyo.

If I make a booking for the other room nights at TA (as I have some discount vouchers from TA to be used), can I stay 2 nights consecutively in the same room or will the hotels forced me to check-out and check-in again? I am more concerned in the case of Mercure Hotel in Tokyo since their check-out time is 11am and check-in time is 2pm. I do not want to have to linger in the hotel lobby for 3 hours.
