I saved $600 for each of my sons to fly them JFK-JBO instead of YYZ-JBO. That happened on another airline, so while your observation is correct, it is not just AC that creates incredible fare differences.
Similarly, BA charges less on a Bus class ticket from Europe to elsewhere, than from LHR or LGW to that destination - even though the Europe flight goes through LGW or LHR on the way to the destination. This is mentioned in the BA sticky ...
