Long flights here are usually the case, followed by massive jetlag. If you are anything like me in your strategy to overcome the effects of both, a decent workout is a must.
Weights? A run? There are good choices available to short stay visitors.
Up to 5 hours at a Gold's Gym (and they are 24/7)

A run around the Emperor's Palace (almost exactly 5K) and there are two very good places at different starting points (Hirakawacho and near Marunouchi) where lockers and showers (including toiletries) are cheap, clean and exist specifically for runners.
